| Abstract: | The identification of membrane transporters and their substrates is crucial for advancing research in metabolomics, pharmacology, and biotechnology. This thesis comprises three published articles that enhance our ability to predict substrates of membrane transporters with machine learning approaches. First, we developed optimal datasets and feature encodings for predicting transporter substrates across E. coli, A. thaliana, S. cerevisiae, and human. We show that single-organism classifiers can yield robust performance, with a four-class model for A. thaliana achieving an F1-score of 0.97. On a binary meta-dataset of all four organisms, the mean F1 was 0.91. Second, we created an optimization algorithm that employs machine learning to reduce redundancy in functional annotations of transporters, resulting in more manageable datasets. For a meta-organism dataset, this pipeline narrowed the number of classes from 695 to 49, while still covering 96% of transport proteins and achieving a median F1 of 0.92. Third, we leveraged novel deep learning techniques, including protein language models and 3D structural models, to enhance substrate prediction accuracy. We demonstrated improved classification performance for carriers in A. thaliana and for human ion channels. These studies, and their accompanying software packages, provide a comprehensive framework for identifying and classifying membrane transporters, paving the way for future research and applications. Die Identifizierung von Membrantransportern und ihren Substratmolekülen ist entscheidend für die Metabolomik, Pharmakologie und Biotechnologie. Diese Dissertation umfasst drei veröffentlichte Artikel, in denen Methoden zur Substrat-Vorhersage entwickelt wurden. Zunächst entwickelten wir optimierte Datensätze und Sequenz-Kodierungen, um in vier Organismen mit maschinellem Lernen Proteine zu klassifizieren. Wir zeigten, dass Organismus-spezifische Modelle akkurate Vorhersagen treffen können. Ein Vier-Klassen-Modell für A. thaliana erreichte einen F1-Score von 0,97. Bei einem Meta-Datensatz bestehend aus vier Organismen lag der F1 bei 0,91. Anschließend entwickelten wir einen Optimierungsalgorithmus, der Redundanzen zwischen den funktionellen Annotationen von Transportern reduziert. Für einen Meta-Organismus-Datensatz verringerte diese Methode die Anzahl der Klassen von 695 auf 49, von denen noch 96% der Transportproteine abgedeckt waren; der Median der paarweisen F1-Scores lag bei 0,92. Schlussendlich nutzten wir Deep-Learning-Methoden, u.a. Protein-Sprachmodelle und vorhergesagte 3D-Strukturen, um die Genauigkeit der Substratvorhersage weiter zu verbessern. Wir demonstrierten eine verbesserte Klassifikation von Carrier-Proteinen in A. thaliana und von menschlichen Ionenkanälen. Diese Studien, sowie die dazugehörige Software, bieten ein umfassendes Framework zur Klassifizierung von Membrantransportern, und ebnen damit den Weg für zukünftige Grundlagenforschung. |
